The default application menu that you'll have visible on your site, is infact a hardcoded TPL file. To use the Menu Builder you'll need to into Admin->Modules and create a new Menu base Modules, last part on the Modules page. Then assign it to the left or the right as you do with other modules.
be aware that the db application menu and the tpl one are different and work in different ways.
