Were there errors SQL reported after running the upgrade?
Did you review all the release notes from 4, 5, and 6? There are several important structural changes from 3 -> 6, such as permissions and themes, that will require re-work.
Make sure that your database encoding is correct, too. Manually confirm that the encoding in your local.php matches your database.
